BLAST (Basic Local Alignment Search Tool) is a set of similarity search programs designed to explore all of the available sequence database s regardless of whether the query is protein or DNA. It is more than a tool to view sequences aligned with each other or to calculate perce nt homology, but a program to locate regions of sequence similarity with a view to comparing structure and function.
WEGO WEGO (Web Gene Ontology Annotation Plot) is a useful tool for plotting GO annotation results. It has been widely used in many important biological research projects, such as the rice genome project [Yu, J. et al. Science 296, 79-92 (2002); Yu, J. et al. PLoS Biol 3, e38 (2005)] and the silkworm genome project [Xia, Q. et al. Science 306, 1937-40 (2004)]. It has become one of the daily tools for downstream gene annotation analysis, especially when performing comparative genomics tasks. WEGO along with two other tools, namely External to GO Query and GO Archive Query, are freely available for all users.
BGF (Beijing Gene Finding), developed by the Gene Finding Team at BGI, is a program for gene identification in eukaryotic genomic DNA sequences. It is b ased on Dynamic Programming and HSMM (Hidden Semi-Markov Model) algorithm with a special emphasis on rice genomes.(Mirror in Fudan University)
FGF(Fishing Gene Family) is a useful tool for finding gene family and plotting phylogenetic tree. Besides these, it also gives the gene duplication evolutional information. We named it Fishing Gene Family (FGF), because using a gene as bait you can fish all the gene family and the related information. FGF can be widely used in the analysis of gene duplication and gene family evolution, especially for the research of new functional gene by duplication.
